Yes, for reservations (RES and RESX) you can choose to have any paid and logged deposits on the pro forma invoice. On the transaction screen of a reservation or reservation item, select "Export Pro-Forma Invoice with Deposits" from the drop down menu next to "Export Invoice" - this will download the pro forma invoice as a PDF document, which you can then send to the guest or corporate booker:
